The club's chairman made the announcement on Sunday evening.
In a post on Bridlington Town's website, club chairman Peter Smurthwaite said:
"Mike Thompson our first team managers has today informed the club he has resigned from his position.
The team will now be managed by Aidrian Costello and Ron Milham who have been assisting Mike Thompson this season.
We wish Mike all the best for the future and thank him for the hard work and time spent managing the team for the last 7 months.

Just last week Mike Thompson said he was "at a loss" after a social media post from the club chairman accused some of his own players of being more interested in eating cake and drinking beer than playing football.
Bridlington lost 0-2 at Hebburn Town yesterday, Mike Thompson said after the game that he was frustrated with giving away two early goals but in his post match interviews was still talking about preparations for this weeks games.
