Boro were beaten on their first visit to the North West side in a match that was suspended for a time due to a Seadogs fan being taken ill.
The Boro supporter collapsed at the start of the second half, resulting in a delay to the match of around an hour.
On the pitch, goals in the 5th and 22nd minutes sealed victory for the hosts.
The result takes Boro into the National North bottom four.
Ryan Whitley made a string of saves to keep the scoreline at 2-0.
Morecambe also hit the crossbar late on.
The Seadogs' only clear opportunity came when skipper Will Thornton's header was parried in the second half.
Boro boss Jono Greening told SAFC TV his thoughts were with the supporter taken ill:
"We found out the situation and what had happened. Obviously, everyone was shocked, and the referee called us over and said we had to go back to the changing rooms until everything was sorted out. And I'm just glad that I think he's okay now and has gone to hospital. But obviously it was a scary moment, us, the players, seeing the fan on the floor, on the steps, in the situation he was. But thank God that the emergency services and everybody who helped get him off into the medical room and help him come back round and obviously go to hospital, I'm really pleased about that."
Athletic host Buxton in National North, next Saturday.
