Boro hit back through Theo Chapman with his first goal for the club only for the visitors to re-take the lead moments later.
Substitute Luca Colville levelled for the Boro before Dom Tear's 96th-minute header clinched a 3-2 victory.
The Seadogs go to NPL Premier Leek Town in the FA Trophy on Saturday.
