Pickering were bowled out from the penultimate ball of their 50 overs for 218. Matthew Webster took 5/52.
Kieran Boyes' 4/30 then took Pickering to victory by just 14 runs.
Matthew Turnbull made 56 and Josh Dawson an unbeaten 50 but the hosts ran out of overs.
Scarborough's struggles continue, they won the toss and elected to bat first at Cottingham.
