A bizarre goal direct from a corner put Scunthorpe ahead, eight minutes before half-time.
They doubled their advantage with 14 minutes left to go.
However, Harry Green gave the Seadogs hope with a superb free-kick, three minutes later.
However, that's how it finished as Boro lost 2-1 in front of a crowd of just over 4,000 and their hosts went within a point of leaders Chester with a game in hand.
