In the 2nd half, Dunston turned up the tempo and pulled a goal back before Boro made it 3 thanks to a long range drive from Brad Plant, his 2nd of the tie.
A stunning counter saw the Northern Premier League Division One East side make it 3-2 and they had a great chance to equalise in the dying minutes of the game.
Boro held on and go into Tuesday's draw for the FA Cup Third Qualifying Round.
Their best run in the competition as Scarborough Athletic came when they were knocked out of the 4th Qualifying Round by Hyde United.
