The Seadogs lost narrowly in a six-goal thriller, their third meeting with Chester this season.
The North West side beat Boro 3-2 in Cheshire at the start of the season and Boro turned the tables, winning 3-1 in October's FA Cup Fourth Qualifying Round.
The return National North fixture saw Dom Tear break the deadlock on 27 minutes after good work from Harry Green and Alex Brown in the build-up.
However, the title-chasing visitors equalised at the end of the first half.
An error at the back then put the Seals in front just after the hour.
But Boro rallied and levelled at 2-2, within three minutes, when Green fired across the face of goal and Tear popped up to tap in point-blank.
On 73 minutes, Chester had a penalty. Ryan Whitley saved the spot-kick but the away side snapped up the rebound.
Seadogs then committed men forward for a leveller, late on, only to be caught right at the end with Chester's fourth, four minutes into injury time.
