The first half remained goalless, though Dunston almost took a crucial lead just before the half-time whistle sounded.
The home side successfully beat the Scarborough goalkeeper, but a recovering defender managed to clear the ball off the goal-line with his knee in a dramatic escape.
Following the half-time break, the visitors significantly increased their pressure on the opposition and eventually broke the stubborn deadlock nineteen minutes from the end of normal time.
Rio Allan provided the all-important opening goal for the Seadogs after expertly cutting onto his favoured left foot.
The skilful forward then curled the ball beautifully into the top left corner of the net from the right edge of the penalty area.
Allan quickly turned from goalscorer to provider just five minutes later to help his team completely seal the victory.
He released substitute striker Mo Fadera, who had taken to the pitch to replace Dom Tear earlier in the match.
Fadera demonstrated his trickery by clipping a low shot past the onrushing Dunston goalkeeper to instantly double the advantage and secure the result.
The vastly improved second-half performance proved decisive for the away side, as the team successfully forced their opponents into crucial errors.
Scarborough Athletic manager Jono Greening told SAFC TV:
"The first half, we were very poor against the wind, I said to the boys at half-time they looked like a National north side. We did a lot better in the second half, we pressed them, we forced them into errors, everything we didn't do in the first half. The biggest thing for us is to qualify for the next round."
The successful progression means Scarborough Athletic will now prepare for their challenging away fixture against Macclesfield in the next round of the prestigious competition.
Boro's best run in the FA Cup has been reaching the 1st Round proper twice.
