The Derbyshire hosts doubled their advantage five minutes into the second half.
However, inside six minutes of added time, the Seadogs won a penalty after Theo Chapman was upended and Luca Colville drove into the roof of the net. The home keeper refused to let go of the ball and appeared to punch Richie Bennett in a crowded box to receive a red card.
But Boro couldn't take advantage as their six-match unbeaten run was ended abruptly.
