The National North encounter started slowly but burst into life with three goals in five minutes towards the end of the first half.
Frank Mulhern broke the deadlock on 36 minutes with Harry Green quickly adding a second.
Former Boro striker Jake Day then pulled one back for the hosts, four minutes before half-time.
Luca Colville then won it for the Seadogs midway through the second half with an impressive solo effort.
